Spicer’s website says this fits a 1996 XJ yet yours says it will not fit HP Dana 30s. I’m confused.

There is a specific reason for this contradiction: steering linkage clearance.
While the bolt pattern on the Dana Spicer Nodular Iron Differential Cover is the same for all Dana 30 axles, the "High Pinion" (HP) Dana 30 found in your 1996 XJ positions the differential housing in a way that creates a major interference issue with the factory steering stabilizer and tie rod.
The Fitment Conflict
The Technical Fit: Physically, the cover will bolt onto the housing of a 1996 XJ. Spicer's website lists it as a fit because the bolt flange is identical to the "Low Pinion" (LP) versions.
The Practical Failure: On a High Pinion XJ at factory height or with a small lift, the thicker, reinforced "lip" and the bulkier nodular iron casing of the Spicer cover often hit the tie rod or steering stabilizer bracket during a full-lock turn or when the suspension compresses.
Quadratec's Stance: To prevent customers from experiencing steering bind or damaging their brand-new cover, Quadratec (and several other retailers) mark it as "Not for High Pinion" as a safety precaution.

We unfortunately do not have them, but one is available from Dana Spicer and can be special ordered.

Whats the purpose of the two fill plugs? Which one is to be used to fill?

High Pinion angles and some performance applications require a higher fill level and the upper fill hole is to accommodate those. Standard applications should use the lower plug level.
