Will this cover work with a Bestop SuperTop Ultra Square back? If so, does it work with the top up (like in safari mode) or do I have retract the top all the way back like full convertible mode?
Yes—with one important distinction.
The Bestop 81045-01 is the version intended for 4-door JK/JL Wranglers with a factory hardtop or a Bestop Supertop installed. Bestop's own installation instructions specifically state that it is for use with a Bestop Supertop installed, which includes the SuperTop Ultra/Squareback family.
Regarding the top position:
Safari mode (front section flipped back): Yes. The trail cover is designed to fit over the installed Supertop frame, so it can be used with the top in its safari/open-front position. It protects the cab opening while the front is open.
Full convertible mode (top folded completely to the rear): Also yes. The cover is intended to protect the interior when the top is open or removed. Users have also reported using the Hardtop/Soft Top version with the soft top folded completely back, although it may fit a little looser around the folded stack.
One thing to double-check is which SuperTop you have:
If you have the SuperTop Ultra Squareback, 81045-01 is the correct trail cover.
If you have a Trektop (slantback), Bestop recommends the 81043-01 version instead because it's patterned differently.

No, the Bestop 81045-01 All Weather Trail Cover is not designed to work with a Trektop Pro Hybrid top installed on a JKU.

How do I choose the options? I have a 'factory hardtop' that came with my 2024 unlimited, but when I remove the hardtop and leave it in the garage, then I'm currently with 'No top installed'. Just want to keep this with when I ride without the hardtop in case a quick rain storm comes. Thanks.
You would order for "no top installed" - this is for use when you are topless.

Will this fit over a folded down Bestop Trektop?
No, it will not. The option for with soft or hard top, is designed for the top to be up. The without top option if for when the top is completely removed.

Yes, it will. Just beware there are two part numbers, one for with the top on, and one for with the top off. Make sure you are ordering correctly for your intended use.
