Is there a wiring diagram to show how to bypass the relay and switches that come with the wiring harness and connect directly to the factory aux switches?

There is no diagram available; however, you can absolutely bypass the included wiring harness, relay, and switches. Because the Jeep factory auxiliary switch system (Aux 1–4) is already internally fused and relayed under the hood, using the aftermarket relay harness is completely redundant and unnecessary.
To connect the Quadratec STEALTH 7" Round Auxiliary Lights directly to your factory Aux switches, follow this direct wiring path:
1. Identify the Wires on the Light Pigtails
Each Stealth light housing has a pigtail with three or four wires (depending on the specific production generation, but typically formatted as follows):
Black Wire: Ground (-)
Red Wire: Main High-Power Auxiliary Light (+)
Yellow/Blue/Green Wire: Amber DRL (Halo) (+)
White/Other Wire: White DRL (Halo) (+)
2. The Direct Bypass Wiring Steps
Instead of routing wires through the firewall to an aftermarket switch, you will run the pigtail wires directly to the Jeep's factory accessory wires located in the engine bay (on the passenger side, tucked next to the battery/fender).
Run the Ground: Combine the Black (Ground) wires from both lights and connect them directly to a factory grounding terminal on the inner passenger fender or frame rail.
Wire the Main Beam: Combine the Red (Main Power) wires from both lights. Connect this combined wire to your chosen high-amperage factory Aux switch wire under the hood:
Aux 1 (Orange/Pink) — 40 Amp
Aux 2 (Dark Blue/Pink) — 40 Amp
Wire the DRL (Halo) Functions: You have two ways to power the dual-function DRLs:
Option A (Manual Control): Combine the DRL wire of your choice (e.g., Yellow for Amber, or White for White) from both lights and connect them to one of your lower-amperage factory Aux switches under the hood:
Aux 3 (Orange/Yellow) — 15 Amp
Aux 4 (Dark Blue/Back) — 15 Amp
Option B (Automatic with Ignition): If you want the DRL halos to turn on automatically whenever the engine is running (without wasting an Aux switch button), tap them into an ignition-hot source. You can tap into the factory fender DRL wiring, or use a fuse-tap on an ignition-switched fuse in the main engine-bay fuse box (such as F52 - Cigar Lighter).
Note: Make sure to heat-shrink and seal all solder or crimp connections under the hood to protect them from moisture and dirt.

Do you need the wiring harness if you have the JL Mopar Aux switches?

Yes, they can either be spliced in and used with the auxiliary switches, or they can be wired and used with a toggle switch or freestanding switch panel.
