No, the Bestop Header Extended Safari Bikini Top does not include the flat cover that goes over the cargo area.
This kit only features the extended sunshade top that attaches to the windshield header and extends back over both the front and rear passenger seats to provide overhead shade. If you want the flat horizontal cover that encloses the rear trunk/cargo bed area behind the rear seats, you will need to purchase a Bestop Duster Deck Cover separately.

does the installation of the bestop channel interfer with the factory hardtop because I take my hardtop on and off all summer long
No, the Bestop Header Channel (Part# 11122-1102) used for the Safari Bikini Top will interfere with your factory hardtop and must be removed before you put the hardtop back on.
