There appears to be a white, brown, yellow and green wire wired into the 4 pin trailer connector. What's the blue wire that's just hanging out of the loom not connected to anything?

In most standard trailer wiring harnesses, a blue wire is typically used for the electric trailer brake system.
Here are a few possibilities for why there might be a loose blue wire:
Your trailer doesn't have electric brakes: If you are towing a trailer without electric brakes, this wire would not be needed and would be left unconnected.
The harness is designed to be universal: The harness might be designed to work with trailers both with and without electric brakes. In cases where brakes aren't present, the wire would be left unused.
It's for a different auxiliary function: In some less common configurations, a blue wire could be used for other auxiliary functions on a trailer, such as reverse lights or a 12V power supply, but electric brakes are the most typical use.

Sorry, we do not have plug and play harness for 1997 model years at this time. Hidden hitch does offer plug and play that is okay for 1991-1997 Jeep applications. See the following link. Hidden Hitch Tow wiring harness 91-97 models. Thanks for your inquiry.

I bought the kit for the 05-06 TJ. Easy to hook up, but what is the "extra" blue wire for?

With this work with 93 YJ

This will not work with a 93 YJ. YJ and TJ wiring is different. Your best bet for a 93 YJ is this harness from Hidden-Hitch: https://www.quadratec.com/products/92015_03_07.htm

1999 Jeep Wrangler is the vehicle to be towed is this what I need? Being towed buy a motorhome.

This would be the wiring from the Wrangler to a small trailer. Quadratec does not carry the wiring from a motor home to the vehicle.
