Do they come with the pin bushings for the doors?
No, the Kentrol Stainless Steel Windshield Hinge Set comes with the necessary hinge mounting hardware (such as bolts), but door pin bushings are sold separately.

Wil these hinges accommodate the existing side mirrors?
No. This is only the windshield hinge. The original style mirrors will mount to the upper door hinge on the door itself which would be sold separately. With the use of mirror movers, your mirror could be attached to windshield hinges. Thanks for your inquiry.

I noticed there are 2 of a longer bolt. Which holes are the longer bolts supposed to go into? It doesn't mention which hole to use the longer bolts in in the instructions. Thank You
The longer bolt and the threaded stud are for the side of the windshield frame. *Not body side, windshield side* these hold the nut plate in place so they don’t fall out during the uninstall and reinstall.
