I see in the notes it states
"Some factory Jeep® 15" Wheels may rub on the caliper. Do NOT operate the vehicle until you confirm adequate caliper/wheel clearance."
Do you have any idea which factory rims those would be?

Factory 15-inch aluminum alloy wheels—particularly the standard "Canyon," "Gambler," and "Ravine" 5-spoke wheels found on late-model TJ Sport, Sahara, and Rubicon trims—frequently lack the necessary inner barrel clearance.
Because the integrated parking brake mechanism and the upgraded caliper body on the TeraFlex 4354420 Rear Disc Brake Kit sit wider than factory drum brakes, the inner lip and barrel of these older alloy rims can make contact. Factory steel wheels (like the standard 15x8 steel wagon wheels) typically clear them fine due to a different inner profile, but any cast alloy 15" wheel requires a test fit and potentially wheel spacers to avoid rubbing.

If I need to replace rotors am I limited to Teraflex or are there interchangeable rotors of another brand available?

No, you are not strictly limited to Teraflex. The rotors used in this kit are standard interchange components based on factory Ford Explorer rear disc brake dimensions (commonly 1995–2001 Ford Explorer 4.0L/5.0L rear rotors), which feature the dual 5x4.5" and 5x5.5" bolt pattern.
You can use standard aftermarket replacement rotors from any major parts brand matching those Explorer specs, though you can also source direct replacements using Teraflex part number 833202 (or equivalent service replacement rotors).

How do I know what brake pads and/or rotors to order when replacements are needed?

When replacements are needed for the Teraflex 4354420 Rear Disc Brake Kit, you need to match the specific vehicle and brake components that Teraflex uses for this kit's design.
This kit typically uses standard service components borrowed from common domestic truck and SUV applications to make sourcing easy:
Identify the Rotor Specs: Measure the outer diameter and thickness of your current rotor, or check your original order records, as Teraflex kits are designed around specific Ford or Jeep OE-style disc brake dimensions (commonly utilizing Explorer or standard Dana 44 disc configurations depending on the exact axle setup).
Match the Caliper Type: The brake pads are determined by the specific caliper model included in the kit (usually GM-style large passenger car/truck calipers or Ford-style internal parking brake calipers). Check the casting numbers stamped directly on the side of your brake calipers to cross-reference the correct pad shape.
Contact Teraflex: If you are unsure, provide Teraflex with your kit's part number (4354420) so they can cross-reference the exact replacement pad and rotor part numbers for your specific axle configuration.
