Will this work if you have the factory sub in the back as well?

No, the Alpine PWE-S8-WRA 8-inch Compact Powered Subwoofer System is specifically listed by Alpine as not compatible with Jeep Wrangler JK models that already have the factory-equipped Alpine premium subwoofer system.
The issue is primarily with the wiring and signal integration. This kit is designed as a "plug-and-play" solution for Wranglers that do not have a subwoofer. It uses a T-harness to tap into the factory radio's speaker outputs to get its audio signal. In Jeeps with the premium factory audio, the signal processing and wiring at the head unit are different, which prevents this specific T-harness from functioning correctly.

Can this be installed under the passenger seat? I've got a lock box under the driver's side and I don't want to remove it.

No, the mounting bracket that comes with it is made for the driver side seat.

Is there any solution like this for a 2-door?

Unfortunately, there is not enough room under the seats on 2 door Wranglers. Thank you for your question.

My PWE-S8-WRA seems to not have bass until I raise the volume past eight or nine. I'm using an aftermarket head unit.

When using the PWE-S8-WRA with an aftermarket radio it is important to connect it with RCA cables from the subwoofer output of your radio to the input on the subwoofer and run a remote turn on wire from the radio to the blue wire on the subwoofer harness. This will give you the best output when using an aftermarket radio.
