Can the panel be installed even without the back half of the top (as a bikini top)?

Yes this works with or without the rear hardtop section. Thank you for the question.

the 2007-2008 version has been out of stock for months... what is the difference between it and the 2009+ version?

Header molding where the Clearlidz and freedom panels mounts are different 07-08 from the rest of the JK model years. Unfortunately the tops will not interchange. Thanks for your inquiry.

I have a 2017 wrangler sport. I'm trying to install my clearlidz panel but the cloth on my bar does not have a hole to insert the screw near the back. Am I suppose to put a hole on that cloth myself? Or am I missing something here?

A hole would need to be punched in the roll bar padding. Sorry for any confusion.

Can this be quickly taken off to go topless like the freedom panels? And can it fit in the back of a JKU? I live in a rainy state so I usually put the freedom panels in back just in case a downpour starts.

This mounts using 6-thumb screws and 3 quick-release latches. Think of it like 2 Freedom Top Panels in one, so you're using basically the same hardware for removal. It can fit on the back of a JKU, yes.

Does the ClearLidz come with a storage bag to protect it when it is off your Jeep?

No storage bag is included. This is strong enough that it can be driven over, technically. It's not going to break like glass or cheap plastic.
