Will this bumper fit a Badlands Apex 12,000lb winch? And will this fit a 2021 Mojave and be able to keep the factory skid plate that comes with it (that protects external reservoirs)?
Yes, the badlands winch will fit. It will fit a Mojave, but it will not work with the factory skid without plenty of modifications.

Does the bumper winch combo come with the winch wiring harness?
The combo kit will include the winch and wiring harness for the winch.
Ordering the bumper by itself will not include the winch, d-rings, & auxiliary lights; those are sold separately.

You can use a fairlead mount to mount a license plate to the front of the bumper: Rugged Ridge Hawse Fairlead License Plate Mounting Bracket

Not on the underside, however, several position options exist on the top.
