What is best to clean this with. Should any product be used to prevent fading from the sun?
There has been nothing developed special for the twill material. It will hold its color quite well even after years in the sun. For cleaning, it is recommended to hand-wash with a mild soap and water solution.

What are the differences between this top and the Bestop version that is $500 less?
The Bestop brand has the name in silver across the back as well as exclusive prop arches that this production top does not have. This top however comes assembled for the most part and is an easier installation. Other than that, the framework is similar and the fabric and windows are identical. This carries a higher price tag due to it being a factory original part.

What is the difference between the Twill Soft Top and the Sailcloth Soft Top? What makes the Twill Soft Top worth ~$600 more?
The twill is suitable for year round usage. The material construction is thicker, with fabric layers surrounding a butyl-rubber core. It is sturdier and the windows are thicker.

What is the difference between 82215146AB and 82215146? For some reason I've seen both referenced online in various shops.
They should be the same. Some locations or sellers leave off the letters at the end, which are important in knowing what generation the part is. As changes are made to parts the letters will change to correspond. Dropping the letters is just a simpler way to look at (most) Mopar parts.

Are you able to fold the soft top back with all the windows installed?
No, the windows must be removed. The corners are too rigid to allow folding while installed and it could damage the window vinyl as well.
